Hi Erez,
The problem is the desktop concept - a bunch of applications that 
work very hard try to guess what you will do next and tell you what you 
want.


If you just run X with a window manager then you wont have this problem.

But before you blame the distros, think about how we got here. We wanted 
Linux to be an alternative to MS Windows, so we made it (at least in the 
major distro manifestations) more like MS Windows, and this has been 
relatively successful. The downside is that it really is more like MS 
Windows.

Very weird.
I've got a 3 year old Quad core AMD Phenom Fedora 19 machine running 3
instances of XFCE 4.10, and the CPU usage is rather slim. (Just
checked, with two semi idle sessions we have 2% CPU usage).
I've another 6 year old Fedora 19 Xeon workstation running 3 instances
of KDE 4.10, again, the CPU usage (across all 8 cores) is 10-20%.
(Though VNC really dislikes KDE's special effects)

Can you elaborate on the setup (E.g. are you using rdp/vnc/X),
hardware, networking, etc?

My first suspects would be one of the following:

a) All sorts of previews (in nautilus and possibly other programs) -
   there have been issues with, say, SVG files, especially large ones
   such as wallpapers, or with directories with a lot of audio files and
   so on, and so forth. searching RH's Bugzilla may point to ways to
   check those kinds of problems. Some configuration tweakery (e.g.,
   disabling previews for certain kinds of files) or updating to pull in
   a bugfix in case something like librsvg2 is old may help.

b) Some sort of desktop indexing program similar to beagle (was it?)
   that runs in the backround for each user. I always disable/uninstall
   those - they are useless (for me) and annoying. You may know this is
   not the case from knowing which process higs the CPUs, but just to
   cover this angle as well.
 
Disclaimers: 

1) I have no real idea what the problem is in your case. 
2) I do not even use nautilus or GNOME or XFCE myself, I am only waving
   my hands vigorously here.

Nautilus! Slowly I turn, step by step, inch by inch.

In the history of computerdom, has there ever been such a resource
hungry dog outside the realm of KDE? Back in the day, when Nautilus was
installed on my (Gnome) computer, every time it started, I had to
reboot to get rid of it, and until I did, the computer ran like a 286.

I understand this is only tangential to what you're saying, but if I
had to have four instances of a program, I'd sure hate that program to
be Nautilus :-)
