Are you telling me that if you put the bibliography in a note it

I'm testing article(APA) class after installed it on my ubuntu and
texlivebibtex-extra package.
I've no message error during compilation, however the bibliography doesn't
appear, with all the references option (not only all the references
cited). I use xampl standard bibliography, that works welle with an other
document.

That looks like the error, though I'm not sure why you get it. I'm not 
familiar with the apa class.

Hmm, I looked into sectsty already, which doesn't have anything
useful, and titlesec  chokes, producing a long error with lots of
complaints about paragraphs ending before \in@ was complete, Package
titlesec Error: Entered in horizontal mode, illegal units of measure,
etc.

Summary:

\...@extract\subparagraph

I've run across a `}' that doesn't seem to match anything.
For example, `\def\a#1{...}' and `\a}' would produce
this error. If you simply proceed now, the `\par' that
I've just inserted will cause me to report a runaway
argument that might be the root of the problem. But if
your `}' was spurious, just type `2' and it will go away.

How do I realize this in the index?

The words -ausrichtung, -einrückung and -Einstellungen seam to be
childs of Absatz. But I don't know how to reproduce this with the indexing
option of lyx. I only get this

Sorry, I messed up the command. Should be:

\usepackage{titlesec}

\titleformat{\subsubsection}[runin]{\bfseries}{\thesubsubsection.}{1ex}{}{}


for example.

No, you should run ./autogen.sh as a normal user.

If you used ./configure --with-version-suffix=2, then the installed
executable will be lyx2. You should be able to run your original LyX
just by typing lyx in a terminal, the new one by typing lyx2.

If you launch LyX from a panel icon, then right click on the icon and
choose Properties. For the Command enter /usr/local/bin/lyx2.

At the risk of being a boring old guy, I really recommend using GNU
Stow to install compiled programs. This avoids any risk that the new
version might trash some part of the version installed by your package
manager. Also the risk that a new version installed by your package
manager will accidentally trash some part of the compiled version.

Instructions on using Stow to install are here:
http://wiki.lyx.org/Tips/Compiling under the heading Compiling and
installing with GNU STOW.

Hmm, I looked into sectsty already, which doesn't have anything
useful, and titlesec  chokes, producing a long error with lots of
complaints about paragraphs ending before \in@ was complete, Package
titlesec Error: Entered in horizontal mode, illegal units of measure,
etc.

Summary:

\...@extract\subparagraph

I've run across a `}' that doesn't seem to match anything.
For example, `\def\a#1{...}' and `\a}' would produce
this error. If you simply proceed now, the `\par' that
I've just inserted will cause me to report a runaway
argument that might be the root of the problem. But if
your `}' was spurious, just type `2' and it will go away.

The words -ausrichtung, -einrückung and -Einstellungen seam to be
childs of Absatz. But I don't know how to reproduce this with the indexing
option of lyx. I only get this

No, you should run ./autogen.sh as a normal user.

If you used ./configure --with-version-suffix=2, then the installed
executable will be lyx2. You should be able to run your original LyX
just by typing lyx in a terminal, the new one by typing lyx2.

If you launch LyX from a panel icon, then right click on the icon and
choose Properties. For the Command enter /usr/local/bin/lyx2.

At the risk of being a boring old guy, I really recommend using GNU
Stow to install compiled programs. This avoids any risk that the new
version might trash some part of the version installed by your package
manager. Also the risk that a new version installed by your package
manager will accidentally trash some part of the compiled version.

Instructions on using Stow to install are here:
http://wiki.lyx.org/Tips/Compiling under the heading Compiling and
installing with GNU STOW.

Use the titlesec package for this. Docs here:

See section 3. I'd try something like:
\usepackage{titlesec}
\titleformat{\subsubsection}{it}{runin}{\thesection.}{1ex}{}{}

That looks like the error, though I'm not sure why you get it. I'm not 
familiar with the apa class.

Hmm, I looked into sectsty already, which doesn't have anything
useful, and titlesec  chokes, producing a long error with lots of
complaints about paragraphs ending "before \in@ was complete", Package
titlesec Error: Entered in horizontal mode, illegal units of measure,
etc.

Summary:

\...@extract\subparagraph

I've run across a `}' that doesn't seem to match anything.
For example, `\def\a#1{...}' and `\a}' would produce
this error. If you simply proceed now, the `\par' that
I've just inserted will cause me to report a runaway
argument that might be the root of the problem. But if
your `}' was spurious, just type `2' and it will go away.

Correct Indexing in Lyx

How do I realize this in the index?

Absatz
 -ausrichtung, 54
 -einrückung, 27
 -Einstellungen, 54

The words "-ausrichtung", "-einrückung" and "-Einstellungen" seam to be
childs of "Absatz". But I don't know how to reproduce this with the indexing
option of lyx. I only get this

Absatzausrichtung, 54
Absatzeinrückung, 27
Absatz-Einstellungen, 54

Try
Absatz ! -ausrichtung
The exclamation mark does the nesting.

Sorry, I messed up the command. Should be:

\usepackage{titlesec}

\titleformat{\subsubsection}[runin]{\bfseries}{\thesubsubsection.}{1ex}{}{}


for example.

No, you should run ./autogen.sh as a normal user.

If you used ./configure --with-version-suffix=2, then the installed
executable will be lyx2. You should be able to run your original LyX
just by typing lyx in a terminal, the new one by typing lyx2.

If you launch LyX from a panel icon, then right click on the icon and
choose "Properties". For the "Command" enter /usr/local/bin/lyx2.

At the risk of being a boring old guy, I really recommend using GNU
Stow to install compiled programs. This avoids any risk that the new
version might trash some part of the version installed by your package
manager. Also the risk that a new version installed by your package
manager will accidentally trash some part of the compiled version.

Instructions on using Stow to install are here:
http://wiki.lyx.org/Tips/Compiling under the heading "Compiling and
installing with GNU STOW".
