I solved it, the solution was really simple, but not at all obvious to
me given how careful one must usually be with file paths in any *nix
application.Most apps do not fill in anything for you. Knocking the
leading / off the file path solved the problem. Instead of

I might have a simple work around. Once the text has been copied
from the pdf/ word doc into a lyx document export the lyx document as
plain text. Open the plain text document in the simplest text editor
you can find. Copy and paste the text back into a new lyx document and
export to pdf in yo

Have a look at section 21.2 of the Beamer User Guide, and look at the "article
(beamer)" document class defined by LyX (which is actually the LaTeX article
class with the beamerarticle package mentioned in the Beamer User Guide).
