  Sorry, I should have mentioned that they are all in display mode. I
that no one would want to label an in-line equation.

  I alao received a direct response asking if I tried labeling the
equations. I haven't, but I'll give that a try and report back.

  I invoke them with ctrl-m and they have the same beige background and
little blue boxes as do the others. I also use the math panel to place
arrays and symbols and the LaTeX math codes (e.g., \mu, \alpha) work just
fine. Ergo, I assume that it's the equation environment.

Seems that you really used inline formulas. ctrl-m produces inline 
formulas and shift-ctrl-m displayed formulas.
It's also possible, that you created inline formulas and used the 
command \displaystyle to make them look like displayed formulas.

If I'm wrong, send me a small example file and I'll have a look at it.

  Mea culpa! I just looked at the .lyx file and discovered that at least
one, and probably all, are inline format that are centered on a separate
line of their own. Changing the formula type fixed the problem.

Math numbering won't

  I cannot turn on equation numbering for a few equations in my book. One
such equation is the definition of the geometric mean so it has no equal
sign. But, there's another equation that has an equal sign with the RHS a
matrix multiplied by a vector. I cannot turn on equation numbering on this
one, either. There are 4-6 such equations that refuse to cooperate.

  I've used both M-m-n and Edit-Math-Numbering. Makes no difference.

  This is with lyx-1.3.3 on linux.

  Any idea what might be the problem?
