llvm-3.5 is not supported on Sierra but llvm-3.8 is. 

The usual instructions for upgrading to a new major OS version (see the 
Migration wiki page) call for uninstalling all ports and reinstalling what you 
need. If you do that, you won't be upgrading ports and you won't run into this. 

Since llvm-3.5 is not supported on Sierra, uninstall it. If anything you've 
installed depends on it, MacPorts will tell you, and then for each of those 
ports, you can investigate whether they need a different variant selected, or 
other changes, to support newer llvm.

Oh, it occurs to me that you actually did one step too many for that
command. Instead, load up the script to reinstall ports in an editor and
replace all +llvm35 with +llvm39.

port installed variants:'\+llvm35'
(quotes needed because it's a regex, so the + needs to be escaped to be
literal... then the \ escape needs to be quoted so the shell doesn't eat it)

That seems like overkill. More likely something installed with a
then-default +llvm35 variant and needs to be reinstalled with a different
+llvmXX variant. (We could handle that better... somehow. Figuring out how
is, of course, the hard part.)
