I just restarted the dock processes. Also, any idea what the difference between
Preferences and Preferences/ByHost ? I was afraid that if I did a standard
logout, that the Dock would save itself as part of the logout process.

I’ve had lots of problems opening Skim under Catalina but finally managed it.
You have to go to system preferences / security & privacy after you attempt to
open skim. There will probably be a warning message asking you whether you
want to open it some such. Remember to allow changes first
