remain as the app with primary focus, then the buttons with the "End Call" and
such remain visible and accessible. As soon as you go out of FaceTime and try
to return to the app with cmd-tab or some other method,

This is happening before the call has been terminated. When I am in a call, the
call window with the duration, hold, mute etc just disappears.

Usually, when the announcement of "FaceTime has no windows" happens, that tells
you that the call has already been terminated from the FaceTime point of view.
If you don't want FaceTime on in the foreground, just press cmd-q to quit it.
