No, your two rear ones should be the shorter stem(s). The longer one
belongs on the front. Two long ones on the front, the shorter two on the
rear. Hopefully, you have a short and longer one on the front to switch
around

Factory manual says spark plug gap spec is 0.8  to 0.9 mm (0.031 - 0.035 in)

As I recall, one carb drain faces one way and the rest face the other. Not 2 
and 2. But I sold my 650 and I’m not home to compare with my 700S. 

Winker stays are same length, again, as I recall.

Thanks Graham that's reassuring.

The center stand tip hits the muffler before the farm contacts the rubber
bumper.  so there's about two inches of clearance between the rubber bumper

I have a 1985 650 Nighthawk. Everything is correctly assembled so here’s
the answers I have.
The left muffler is closer to the left shock than the right is to the right

I've sold my 650 so I can't check everything you're asking but everything
should be pretty well centered on the bike.  You can check if any parts are
missing by comparing what you have to the service manuals. If you don't

Also, a trick for checking alignment is to get two florescent light tubes
(they're extremely straight). Hold the tube against the side of the back
tire at two points with the loose end going towards the front of the bike.
Measure the gap between the tube and the front wheel. Then do the same
thing on the other side, the gap should be the same, if it's not something
is askew.
