I have the same problem where my buckets balance does not equel my
accounts total.

Before I reconcile when I receive my bank statement, I download all
the transactions from my bank's website to have them marked cleared
in MoneyWell automatically. Then, I go to the reconcile feature.
What I've noticed is that the Reconcile feature will include ALL
transactions in the statement
Only showing cleared transactions on the reconcile view would defeat
the purpose of finding bank errors.
MoneyWell auto-reconcile in an upcoming release and that may
accomplish exactly what you want with even fewer steps from you.

Unless you specify an alternative amount in the allocate income window
to override what you have in your spending plan, MoneyWell will always
attempt to allocate the amount in you have designated per bucket.
