Can you post a description of the problem you are seeing to one of the mailing lists and maybe someone in the cTAKES community has already seen it or is using Java 9 and not seeing it. FYI, you should not install java.exe under CTAKES_HOME. You might want to skip down to the "Next Steps: section of the user guide, where it talks about running the Default Clinical Pipeline from the command line "To run cTAKES from a command line, see[ Default Clinical Pipeline|https://cwiki.apache.org/confluence/display/CTAKES/Default+Clinical+Pipeline]."; and see if that is easier. Since you are on Windows, these 3 commands should work for you: CD "C:\Users\Queenie Cheong\Desktop\cTAKES\apache cTAKES\CTAKES_HOME" SET CTAKES_HOME= bin\runctakesCVD.bat Note that on the SET command, there is nothing after the equals sign.
