I love JIRA. I used it since ~2002 and even replaced Mantis/Trac/ClearCase
with it in 3 of my previous companies. I don't know anything about
Atlassian-Ops4J agreement. It works for me,

To be honest I prefer jira over GitHub issue. However, regarding the use we
do of Jira, GitHub issues could be an alternative.
Quite the same about Confluence.
So, I'm +0 about that, let's wait what the others are thinking about that.
