Yes, now you need libtool.
Try something like :
$ sudo apt-get update
$ sudo apt-get build-dep puredata
and try to re-compile.
Or you can follow instructions given by Antoine.

I ran sudo apt-get install autoconf and that seemed to install correctly.
Now when I run ./autogen I get:
