After some discussion on IRC I did the following:
(rebuild 29 '+ArFeLink 'article)
Where 29 is the number of the database file in question and 'article is the
relation. It had (+Ref +Link), it now has (+Aux +Ref +Link).
So far I haven't noticed any problems.

I've been changing my database structures now and then, ie adding some
prefix class to the E/R relations, or adding new relations (without
rebuilding afterwards). Most of the time I haven't experienced any
corruption.
