Same problem (with Lighttpd). I didn't use gem nor bundle as root, only
aptitude to install redmine.
root@lighttpd:~# ls /usr/share/redmine/vendor/
plugins rails
root@lighttpd:~# ls /usr/share/redmine/vendor/plugins/
acts_as_activity_provider acts_as_searchable classic_pagination

the culprit is redmine_checkout's Gemfile. Remove it !
