It seems autogen.sh doesn't run smoothly on Cygwin. Specifically, it breaks on executing viewer/configure, which for some reason had not been created yet. Had to run autoconf and autoheader manually to get configure and config.h.in created.P.S. I would write here first if the list server had worked
