Well, you could run the ASCII output through CMsort (search for CMsort) 
and then compare. (the sorted files will not be usable, but differences 
*will* be, most likely, real differences.)

But usually differences in netlists are what count, since the rest is 
pretty much fluff -- differences in BOMs would, of course, be discoverable 
at the spreadsheet level.

Would be really nice to have a really good graphical diff engine bewteen 
revs of sch or PCBs.
Indeed. Would not be too difficult to implement, either, I would think.

Real graphical and deeper diff'ing between sch's or even PCBs has been 
discussed on the dxp forums and I think Altium have said that it is 
certainly something of interest but as far as I know there has been nothing 
stated that such a facility is going to be delivered.

Would be really nice to have a really good graphical diff engine bewteen
