Hi Cris
Please include the ray=1 option in your png test.png, dpi=300 command or
use the set opaque_background, off instead of the set
ray_opaque_background, off command.

Commands to create a PNG file with a transparent background:

set opaque_background, off

png test.png, dpi=300, ray=1

[PyMOL] Transparent Background in Educational Version

Hello, my name is Cris and I am attempting to save a version of my protein
with a transparent background. I have tried using the commands


set ray_opaque_background, off

png test.png, dpi=300


but this doesn't seem to work. I have the educational version of PyMol, is
this the reason that I'm unable to use the option for a transparent
background?

Yes, in recent builds (http://delsci.com/beta).

set opaque_background, off

then

draw or ray

and then save the image.

NOTE: Some graphics cards support this in OpenGL (draw command), other systems 
can only do transparent backgrounds via the ray-tracer (ray command).

Hi All-

Is it possible to create an image in PyMOL with a transparent 
background (without having to feed it through a second program, such as 
the ImageMagick suite)?


rant:  MS PowerPoint has the ability to make images transparent, 
however Apple's Keynote does not -- a missing feature that's likely to 
make me switch back from switching (presentation software; I'm not 
giving up OS X).

The PNG file format supports transparency.  Render your scene with the
above, open up in an image editor and you should have a transparent
background.
