Hi all,
I finally got time and access to machine on which this can be
produced. Two workarounds I found were:
(1) Minimnize PyMOL
(2) Maximize PyMOL
(3) Click on the openGL window and drag the PyMOL window one or two pixels
(4) Click inside the openGL window.
Does PyMOL refresh?

I had my problem in ubuntu, not windows. I could open pymol only from
the education menu (not from a terminal). I wrote several e-mails to
pymol list, and nothing helped me. Then incidentally I upgraded my
ubuntu from 8.04 to 9.04 and several things started working
automatically,

Yeah I have a similar issue and have been meaning to post it. On windows 7
following minimization, the viewer doesn't update when you open it again, no
menus either. Using PyMOL 1.2r2
