It's gone in qube manager, but I still see a stale fedora-30-dvm-vm in the
Qubes Menu. I got no idea how it was added, but there doesn't exist a Qube with
a name like that (any more).

I would suggest you to change fedora-30-dvm template to fedora 31+ and simply
rename it. Else, the previous warnings are harmless.
