Have you tried the newer "msconvert" program, from the ProteoWizard
project? msconvert is included with the TPP; also, you may find a newer
version on the ProteoWizard website.

state (+1).
i used an instrument method to collect MS2 of three different
precursors (20 cycles total) into a single RAW file.
