That message is coming from the batchcoverage program which gets invoked
by Protein Prophet. It parses that .covinfo tempfile.
Perhaps you could ftp that .covinfo file along with the fasta file
(compressed!) to ftp://insilicos.serveftp.net.pub and I can look for clues.

I think there is a problem with ASAPratio calculations for +5 (and
higher) charge states - the ratio for many (not all) peptides that
where identified with X!tandem at +5 is not calculated and the shown
scans scale is usually off and not including the CID (using TPP build
200903041031 on OS
Note: That build number reflects the date it was built - the version number
(4.2.1 or what have you) is also needed to specify what code you're running
on.
