[spctools-discuss] FDR Uncertainty Measures

2009-06-09 Thread dctrud
Hi, In the latest TPP versions ProphetModels.pl now calculates uncertainty values for the FDRs (both prophet and decoy calculated), with the decoy FDR uncertainties displayed as error bars in the plots. I note that the uncertainty values are calculated with the formula: $PP_decoy_uncert =

OK, a bit more code-spelunking shows that for whatever reason, the code for populating the peptideprophet_summary element's input_file values is quite explicit about using basename. I'd say just go with the interact_summary element to get at the full filename and be happy... Brian

iTRAQ is quantified based on ms/ms fragment peaks; use the Libra tool for that labeling method. ASAPRatio and XPRESS are not meant to work on iTRAQ data. As for O18 labeling, under the presumption that two O18 atoms are incorporated into the heavy labeled peptides, you want to specify a 4 Da

Hi Dave, This is the basic standard error calculation that can be applied to a simple random sample. -David On Tue, Jun 9, 2009 at 6:43 AM, dctruddct...@ccmp.ox.ac.uk wrote: Hi, In the latest TPP versions ProphetModels.pl now calculates uncertainty values for the FDRs (both prophet and
