It would be helpful to see all of the output from the latest command.
You might have to unravel the pipeline and run the steps separately if
the Phenyx pepXML is missing some information. Would it be possible
for you post you Phenyx pepXML file and the database so I can try it
in a debugger?

Now, I using window 7 64 bit system.
I can not convert mgf from Raw on 64 bit system.
So, I convert mgf from Raw on 32 bit system, and searching on mascot
server.
After search, I output xxx.dat file.
when I convert pepXML, I just saw below massage
run_in c:/Inetpub/wwwroot/ISB/
You only get this crash when converting a RAW file? Perhaps it is the RAW file. Have you tried several different RAW files? It's not a 64-bit issue. My own
machine is Windows 7 64-bit.

Thank you very much, for some reason this .py was missing in my
installation, unpacking the distribution again fixed this.
