I would recommend to always use one track with 64 channels as
loudspeaker master track. Do all rerouting before or inside the FX of
this track.

It's not hard to make a custom plugin for this in Faust. Here's an example
that specifies a reordering of the inputs with some null outputs
interspersed. Inputs are the arguments to process(...) and outputs are on
the right-hand side of the "=".

Try to check if Accumatrix 16, or Matrix 24 P would do the job.

Not sure if it would fit the bill, but the usual suspect for such
things is Plogue Bidule. You may also want to look Image-Line's
Minihost Modular. The latter is made by the same company that makes FL
Studio but is supposed to work as a VST in any host.

I want to prepare a mapping from 40 Ambisonic channels to the range 1-64
with some gaps in between and criss-crossing. This can be done with the
