I am having exactly the same issue with both Firefox (13.0.1) and IE (8.0).

Update: I was having this same issue using the script downloaded from
http://www.tiddlywiki.com/, but it works fine if I download the empty.html
from http://tiddlywiki.org/
(the two versions are different)

Which browser do you use?
Did you use the browser File: Save menu, or the TW Save Changes
button. You'll need to use the TW button.
If you use FireFox or IE, the browser is able to save the TW to the
