A long time ago I heard that JAFFA has what you need. While it seems to
have alot more now, it should have a realm implementation for Tomcat that
you should be able to extend.

I never used it, as I ended up being able to use the available realms,
but it was
it because I was going to need custom encryption routines
for the password, but instead I changed the ERP encryption to one that
Tomcat supported.

If tomcat is running as a service, and you have an administrator account on
the machine (It's terribly difficult to give other users access to
start/stop services) you can start and stop the service in a number of ways.
From a batch file I use netsvc.exe from the Windows 2000 Server resource Kit
%CATALINA_HOME%\bin\startup.bat
This way you can also try different JVM's and different tomcat installs
easily.
