Unfortunately we are not even looking to be as forward thinking as a web
service here - just a plain old Windows Service - to run in the background.
The most annoying thing is that we have something similar running as a web
service and it actually works OK.

files into one DIR-type (UniData) file and it's returning the error:

Assuming this is a fairly recent version of UniData, there will have been
an 'ipclog' file generated due to this error.

A couple of suggestions.
1. Biztalk has an interface to IBM MQ message service. You could use IBM MQ
to talk from U2 to Biztalk. (I do not know if there are issues with
transaction state and MQ)
