It works fine now. I had Always Sync to Vblank selected in DriConf,
and that apparently didn't get along with the Sync To Vblank in
Compiz. Once I changed the settings in DriConf and restarted, sync to
vblank in compiz worked perfectly. As to why I didn't have this problem

2.6.31-7-generic looks bad.
2.6.31-6-generic looks good.
I have modified my grub config to boot 2.6.31-6-generic as default now.
2.6.31-7-generic also fails to poweroff, but 2.6.31-6-generic works.

This is fixed upstream by redesigning startup and shutdown of the core
to be hugely faster. The change is far to invasive for a formal stable
release update (which is why I declined it for Jaunty), but the new
version should also be in jaunty-backports shortly after it's in Karmic.
