After an update to the system (LTS 12.04, always updated to latest
version), I could not log or use the system. Using an ssh connection to
it, it appears X.org is using 100% CPU or the system spends 49.5% in
waiting (wa in top).

Hello Chris,
I checked into the BIOS: the CPU was correctly seen as having two cores
but I enabled ACPI v3.0 (vs. ACPI v1.0 previously) and I enabled APIC
(vs. disabled previously). The second core is now seen!!
I'm closing the bug (- Fix Released).
