Tools -> Preferences -> Audio -> Audio output -> "Default" or
"PulseAudio audio output", NOT "ALSA audio output"

@BB: that's PulseAudio *through* ALSA, as opposed to native PulseAudio.
You did select ALSA. That's the whole point.
@bdrung: Recommends can be disabled. Putting the ALSA input & output in
the default package, and the PulseAudio input & output in a separate
package is not much short of idiotic for
@BB: The log shows you are using ALSA, not PulseAudio.
That being said, I really think Ubuntu should include the PulseAudio
plugins in VLC by default and make the ALSA ones optional, not vice
versa.

As said earlier, the lesser part of the problem is a regression in VLC
2.0.4. It is fixed in VLC-2.0 commits
0554a01551ae49613062c2d96701d277000e4109 and
9701837bb454c682ba5697e665d79d6e51ae305d.
The more quantitative part of the problem is a delay of about 2 seconds
in PulseAudio startup when the
P.S.: As far as I understand, the alternate sample rate was introduced
with PulseAudio version 2.0, hence the bug did not occur with earlier
versions. So it seems I was right in claiming it comes from a PA rather
than VLC update.

That is a super bad idea. Read errors can happen for various reasons,
including obviously defective disks, purposefully standard-violating
disks (unfortunately a lame but common practice to attempt to contain
DVD piracy). Advising the user to set region upon read error would a
time bomb. It will ca
xdg-screensaver returning enabled means the screensaver is not disabled
at all...
And still this does not tell me whether this is a problem with the xdg
or the inhibit plugin.

This is the same as http://trac.videolan.org/vlc/ticket/6853 and is a
regression in PulseAudio version 2.0. For some reasons, PulseAudio
starts playing back the VLC stream two seconds after VLC asks.
That cannot work nicely from user experience point of view.
