If I uncheck "Enable WiFi" while an ethernet cable is plugged in &
suspend my laptop, when it resumes the Network Manager options (Enable
Wi-Fi, Enable Networking) are all greyed out - nothing can be selected.

The Launcher in Unity (16.04 LTS) is completely transparent and cannot
be adjusted. This began happening about a week ago. I've changed
themes (back to Ambiance default) and problem still exists.
I've attached a screenshot of the issue.

@nacc Just to be explicitly clear, this updated package
(2:2.99.917+git20160522-1ubuntu1~16.04ppa1) should be applied to Xenial
and it will fix the Xv flickering issue?

upgrade Duplicity? Or do you mean that after upgrading Duplicity,
Again, this is NOT a LINUX problem. This is a manufacturer of your USB
3.0 device problem. They (the manufacturer) is NOT following the xHCI
USB 3.0 specs and therefore the device does not work properly. In other
words, it's likely the external HDD, not the machine, nor the O/S
(Ubuntu).
