Dear Folmer,
I just marked the bug as duplicate of #1009027.
As I wrote in the other report, it does not look like mafft will be
fixed in Precise (but I may be wrong). To workaround the problem, I made
a
Status changed to 'Confirmed' because the bug affects multiple users.

Hi!
So it seems like this bug is a REALLY SIMPLE fix, and was fixed upstream.
BUT this bug is in the LTS (5-year) version of Ubuntu, which I think is
not ideal.
How do we solve this?
The bug exists for mafft and mafft-homologs and the only thing that
needs change is the prefix as shown below.
