Does it help if you disable Unredirect Fullscreen Window? You can change this option in System-Preferences-CompizConfig Settings Manager in the General Options. You'll have to install the compizconfig-settings- manager package first. Also, if at all possible, please try to reproduce this problem

I hit bug #369158 with gqview as well, which has been duped here. I'm using Jaunty on nvidia here. Could reproduce it with the latest gqview CVS trunk as well. By the way, I guess the gqview fullscreen mode should be much simpler to reproduce this issue and investigate the problem than a full wine

I only got this issue after upgrading from Intrepid to Jaunty. My problem is that I have to emulate a virtual desktop because I'm using twinview (with nvidia). When I am not emulating a virtual desktop, I don't have this problem. In Intrepid the wine program was correctly put on top, but in Jaunty
