It's been quite some time since this happened, and I've since
reinstalled and got things working quite well. IIRC, the problem was
that the wm* commands simply were not working at all.

As Gurkan said above, transparency in terminal is not wmaker's job. I
use aterm, with this:
aterm +st -tr -fade 50 -sh 50% -fg white -bg black -sl 1000
I just set it as an alias in my .bashrc , but you can mess with the
particular settings by looking at man aterm

workspace, appearance, background or the wmsetbg tool. for transparency
in terminal, that's not window makers' job. which terminal software are
you using anyways?
