I too am seeing this same problem with Ubuntu 9.04 and my Microsoft Intellimouse Explorer 4.0 If the mouse is moving, the mouse scroll wheel does not work. This problem did not exist when I was on 8.04. I upgraded to 8.10, just so I could upgrade to 9.04, so I didn't try it under 8.10.
