I ran the two tests and this is what happened:
1. I removed the driver line from xorg.conf and after logging out
/var/log/Xorg.0.log shows that I am using the intel driver. Everything works as
expected, no problems.

By installing xserver-xorg-video-intel-2.6.2, hardware acceleration is working
again.
I get 1019.751 FPS on glxgears.
To install the 2.6.2 version you need to install libdrm-2.4.5

I gave that answer in case anyone was really annoyed about the middle click
behaviour.
I know that is not a real fix of the problem, it's just a work-around until the
bug is fixed.

After an update today, when left clicking:
* in a text document some other selected text is pasted
* on a link in firefox opens the link in a new tab
