This issue has been fixed since version 1.4.0.
In Xenial main repository the Diodon version is still 1.3.0.
See Bug #1563435
To install newest version in Xenial the stable ppa ppa:diodon-
team/stable needs to be used.

Finally figure out what the issue here is. Diodon was registering with
the session manager which caused the session manager to wait before
Diodon properly closed.

I was able to reproduce this issue on my machine and I think I know what

what's happening.
* What Diodon are you running on what Ubuntu version?
* Can you also attach a debug log when this happens?
You can do this by going to Startup applications and changing the Diodon
command to the following:
