Uninstalled Xgl, reinstalled compiz.
Now nvidia-setting opens properly and will save configuration if run as
root.
Xgl is not and was not installed on my 32bit nvidia/Hardy system, wonder
why and how it was installed on the 64bit?

Try this and see if it solves the problem:
Get to the following menus (if you use GNOME): System -> Preferences ->
Sessions -> Startup Programs
Then click on "Add"
And insert this command:
nvidia-settings --load-config-only
Then click on "Close".
Restart the Xserver and see if the problem is

[general]
integration = true
backend = ini
[gnome_session]
integration = true
backend = gconf
[kde_session]
integration = true
backend = kconfig
:~# dpkg --list | grep compiz
ii compiz 1:0.7.4-0ubuntu6
Both the driver and nvidia-settings were installed correctly. The NVIDIA
kernel modules is loaded.

nvidia-xconfig was not and is not installed. I didn't think it was
supposed to be, so I checked for contention/dependencies before I took
the error message's suggestion, and reported what I found.
the xorg.conf is essentially the same one used on OEL(RHEL) 4.5 and 5.1
that boot on the same system
you shouldn't install nvidia-xconfig, maybe that's the cause of the
problem?
