I have the same problem since today. I did not update for at least a
couple of days, Thunderbird version is 2.0.0.21 (20090318) on Kubuntu
8.04. I have no extensions.
Using ISP for mail, his pop3 and imap servers (pop3.amis.net,
smtp.amis.net)
First mail I downloaded just showed wrong content
And just solved it using File - Compact Folders. Probably hit some
limit. Inbox size was 2.15G, now it's 1.41G.

This is not a bug per-say since we ship it with same size limits and
stuff that upstream has in it. I would prefer that upstream change this
Now that I know what causes it, i have no problem with it. I would not
mind limit increase, but more then that, well, I don't care enough to
bug them. And I posted here for it was the only place I found with the
exact problem discription.

I am using pop (IN) and smtp (OUT) - no IMAP.
I have two user accounts on Ubuntu, and i use Thunderbird on both
(different email accounts)
The problem only occures on on one account which has thousands of emails
