I can confirm this issue.
After installation of proprietary drivers, nvidia-settings icon is rightly
listed under System - Administration menu. But after first restart (in order
to activate drivers), and on every subsequent boot, the icon is missing.
I think it's not related to bug #522943,

nvidia-180-kernel-source should depend on patch
I can confirm Ubuntu 10.04 fixes the problem in so far as fgrlx isn't
needed anymore. The free drivers provide desktop effects.
Tested with Ubuntu 10.04 Alpha 3 Live CD, Dell Studio XPS 16 with Radeon
HD3670.
