I get the same with flightgear 1.91 in Karmic and kernel 2.6.31-17-generic. The sound sometimes comes back intermittently but most of the time it is crackly or completely silent.. When I remove pulse audio the sound in flightgear works properly. Exactly the same applies in Second Life as well.
