I'm no great expert, but I just tried this today... ..see if it helps.
What I do is to simply specify the HTTP URL for the override file
after uploading the config file to the server.. For example,
merlin -config http://HOST/CONFIG.xml

Yes, that's how e.g. OpenIM is starting. But that implies that you still
explicitely have to refer to the HOST. It would be great if you could
use the repository system
