Instead of the XWiki Enterprise .war, I put the platform .war, which is missing some of the plugins. XWiki contents are stored in a relational database emulating an object oriented environment. You'll can use wiki/subwiki/space/document/tags and whatever new information you load in a document to reproduce that folder hierarchy image, but it won't be showed in your directory structure.
