Everything, including quotas should work exactly the same for both 
domains.  One caveat that Tom noted is mailing lists, how ever I have 
never tested this to see if it works or not.

One caveat about alias domains - mailing lists typically only work for  
messages sent to the primary domain (since ezmlm only accepts messages  
with the list address in the to or cc field).

An alias domain is interchangeable with the original domain in  
operation.

The only difference is how it's added and deleted.

Correct, vdeldomain is the correct way to remove a domain alias

Not in the version I am running, it may in new versions.  I'd always try 
and delete the alias before deleting the main domain.
