One would think that since Apple owns Quicktime and Quicktime has
interactive links that they would work in iTunes... but I was just
trying them out on an old RB episode to see if it worked and it just
paused the video.

They should work on iTunes and Quicktime player.  I think iTunes uses
the quicktime player to display.

Yes, it looks like they don't setup the connection to the browser to
bring up the link.  However you can scroll through the text entries of
the links for jumping to different section of the video piece.  When
the video is in an external window, click on the text description on
the bottom right and you'll get a scrolling list box from which to
jump to different video sections.
