Yes, it doesn't matter what plug-in you're using, it is *any* use of EMBED, OBJECT or APPLET tags within the actual HTML. To be clear: it only affects Internet Explorer 6 users on Windows. I haven't looked at Macromedia (Adobe)'s site but I think someone else posted a link to their official tip
