OK, looking at current usage, there are only 21 string properties with more than 100K values. Looking at them in particular, the interesting ones are:
HomoloGene ID (P593) - probably should be external ID. There are more like this, with less usage.

extractAnonymized.py indeed seems broken, but I don't see anything using it. It seems that anonymization is done by Java class Anonymizer in QueryAnalysis, which is used by Anonymize.py script. Not sure whether it's completely true but I don't see any usage of

How hard would this be to change / use another store?
Depends on which functionality you want to keep. If 100% of it, no other triple store has it out of the box. Some might be possible to amend to have some of it.

It looks like fixing T192768 would also solve this case. If the updater exit cleanly, it should be restarted by systemd and eventually recover (if blazegraph recovers).

Right now the updater removes triples before adding new triples.
I guess it would be technically possible to have all historical triples stored, but not sure exactly how

I think there are two separate issues here:
Should prepareSave be allowed to check for global consistency? I'd agree that global state requirements do not mix well with the conceptual model of a wiki; implementers should be discouraged from relying on state outside the
