EFS uses system-level certificates to encrypt the data. However, the algorithms used in these encryption certificates vary with each version of Windows 2000 (including XP and Windows .NET Server 2003). However, once you've tested a given fix and found it to be working perfectly, you can either move or delete the backup files. Over time, the accumulation of backup files can put a dent in the free space the system directory uses.
