This is not happening when I use the command line shutdown. It happens when I am at the GUI login screen and click on the shutdown button. On the next screen that comes up you have a choice of shutdown, reboot the selected kernel, or one other choice but I usually choose shutdown or reboot and when I do, that is when the problem occurs.

These do different things. I would specify -r or -h depending on whether you want to reboot or halt.
