Just use JNI and use native calls for nt authentication.  I remember there are APIs for authentication call on NT (I think it is related to retriving user name and password, I saw the code in some code about scheduler, which need user name and password).

why don't you let the users authenticate with
 
[domain\username] as username
and
password????
